[Feature Request] Make MCP tool timeouts configurable in Claude Desktop

Bug Description

MCP tool timeouts should be configurable (see #424 (comment)). Like Claude Code, Claude Desktop would greatly benefit from honoring MCP_TIMEOUT and MCP_TOOL_TIMEOUT in its configuration.

As it stands, long-running operations frequently fail with one of the following errors:
• Error executing code: MCP error -32000: Connection closed
• No result received from client-side tool execution.

I keep getting this error: "Error executing code: MCP error -32000: Connection closed" on the Notion connector after a few mcp uses by Claude - both online web chat and Claude Desktop. And I was barely able to find any posts on this isse.
